Canada Thistle: Best Way to Deal With?

I have some Canada Thistle plants growing under some apple and plum trees.

I have not dug them out for fear of harming the trees. And since Canada Thistle roots go down so deep, I am not even sure if they are competing for nutrients with the tree.
Perhaps I should leave them there as a cover crop. Just cut them back regularly to prevent flowering (i.e. reduce spreading).

Anybody have any advice?
Should I just leave the Canada Thistle plants under the trees?
Or should I try to get them out completely? If so, what is the best way to do this?
